If I get sync issues with Mobile Me, is this because I used Groups to setup my Contacts?
No.

Groups has nothing to do with syncing as the syncing side of things is handled by Mobile Me/iTunes. Groups only manages and works on the address book available on the iPhone, from which changes are synced by iTunes. If you have issues with syncs, please consult the MobileMe support forums or contact iTunes Staff.
